I study probability theory and phylogenetics, specifically how uncertainty in the upstream components of a phylogenetic analysis such as assembly and homology affect uncertainty in the downstream components such as gene trees and species trees. I am currently writing a simulation tool that 1) generates gene trees from species trees under gene duplication and loss, 2) generates gene sequences from gene trees under indel and substitution models, and 3) generates raw (RNAseq) reads from gene sequences under models of the RNAseq technical process. Eventually it will incorporate other evolutionary and technical processes as well. You can follow the progress of this tool at bitbucket[1]. Such a modular tool allows for simulation studies on the full phylogenetic workflow. I also have a website at [2].
